Hyperdia shouldn't leave the shink out... it's what I always use when figuring out which shink to catch to Tokyo from Kyoto. I know it screws around the prices though. When you ride the shinkansen, you actually need two tickets (which you buy together): a fare ticket, and a reserve ticket (even if you're travelling non-reserve). I honestly don't know WHY they split the price up and make you buy two tickets, when you will always need both of them together, but Hyperdia lists them separately for some reason. It should give the combined price at the top though.
Since you're using a JR pass, I'm not sure if you're allowed to use the Nozomi (now the 2nd fastest shink, thanks to whatever that new one is) so the Hikari takes a bit longer, but shouldn't be more than 4 hours from Osaka.
